I am doing my research about the Lean Principle as a Mediator between Service Quality and Customer Satisfaction. The problem is I have to do two survey in which is for the company (service quality and lean principle) and another one for customer (customer satisfaction) to get the impact between Company and Customer. Right now I have problem to analyze the data using SmartPLS because the respondent number is different.

This is a multilevel analysis, you need to know which group (company) your customer belongs to and then do a multi-group analysis. You can group your data by the two variables (service quality and lean principle).

This paper addresses your problem but refers to a different tool (sorry SmartPLS):
Kock, N. (2020). Multilevel analyses in PLS-SEM: An anchor-factorial with variation diffusion approach. 6.

I hope this helps.
