What is the procedure 2 level Confirmatory Factor Analysis in smartpls?

There exists no method for multi-level PLS in the literature. Hence, SmartPLS does not offer such a feature.

The reasons is relatively simple: Usually, multi-level models require some form of maximum-likelihood estimation. However, PLS in non-parametric and avoids the need for ML estimation. Thus, if you need multi-level models, you need to go for CB-SEM (e.g., AMOS).

You may also consider whether multi-group analysis can solve some of your problems.

I think there is a misunderstanding in the terminology. A multi-level factor analysis (or general a multilevel analysis) is something different that a hierarchical component model (also hierarchical constructs or higher-order constructs). Apparently, you wanted to do the later, which can be done in PLS and you already provided one usefull reference. Another useful source is Becker, J. M., Klein, K., & Wetzels, M. (2012).
