When I load my data SmartPLS shows all the variables in the Indicators tab for the data set, but when I look for the correlations, or attempt to create a latent variable in the model section several variables fail to show us as indicators? Why is that? Is there something wrong with my data?

You need to check that your data file is correctly formatted. Each column should be separated by a specific delimiter (for example a semicolon ";"). You need as many variable names as you have data. Etc.
