yes it does - in the new version SmartPLS 2.0 M2!
You need to indicate MVs (e.g. by "-999") before importing data into SmartPLS. Then use the options to treat MVs in the software application.

Any chance of making the missing data value something other than -999?
It has never happened to me, but I always wonder about someday using some dataset where -999 is a valid potential data value!
Could it become some non-numeric symbol? A period, ala SAS is good, or any others (e.g. !,@,#,$,%,^,&,*).
Just something I've always wondered about in programs that pick -999.

Missing value
When importing data, I did not get the Missing Value question. I had to adapt it later. Is this right?

When you import indicator data, a wizard pops up to guide you through the process. Choose "next" at the bottom of the wizard, instead of "finish". On the second screen, you'll see a message entitle missing values settings. Click on the box indicating "the data contain missing values", then fill in the number that you use for missing values (999 or whatever).

Does the SmartPLS automatically treat the missing values (such as mean replacement or listwise deletion) ? Or do I need to use other software to treat this missing values?
