Whenever I try to do a bootstrapping with pairwise deletion for missing values the system freezes.When I do a bootstrapping with using the mean for missing values it works perfectly.
Has anyone experienced the same issues? If yes, any suggestions how to fix the problem?

Generally, you should make sure to use the latest version (version 3.2.7). You should also state which algorithm you use (PLS or PLSc) and which bootstrap settings you use (basic or complete), etc.
